When I would make changes to my site would I have to do that from my computer or could I just log into vbulletin from anywhere and make changes? Thanks

You have to login to your admin control panel on your own forum, not on vbulletin.com. -
For security reasons, I would not suggest login into your admincp from just anywhere. But, you could login to it from anywhere, if you wanted, and make changes in the admincp area.

Today I 've upgraded my site, www.spykerowner.com/forum from 3.8.6 to 5.6.3
The site is not working properly yet and no templates are loaded. The first major issue looks like a folder / structure... -
