Overwriting on Smart FTP

When uploading the 3.6.1 files using the overwrite method given in the vB Manual, will the custom files I have uploaded for hacks etc. be left in tact?

If there are some changes in this files
It will be removed
But hacks have been uploads by method of (Product or Plug in) it will remain
Because it's stored already in the database

I don't mean changed original files, I mean additional files I have added to the diectory to support hacks and mods.

Only files with the same name get overwritten.
