Will changing the sites url, be a problem when it comes to the mobile apps, or is it just a matter of resubmitting the apps?

You'll need to rebuild and resubmit the apps - bear in mind that your iOS app will be borked for a bit when you make the change as you'll need to wait on their approval process getting your app into the store. Also, you will need to edit the iOS .app file after building but before re-signing to change the version number (if you're already running the latest version) as Apple won't allow the same version number to be uploaded (changes are coming to help with this scenario though...).
