Domain Change

We changed our domain (we removed the "Media" part).

Is there a process that we can run that will update all links relating to the site, such as to another thread, in our threads or will we have to manually go into every thread with links to other parts of our site and change them?

Easiest option is to setup a replacement variable in Admin CP -> Styles & Templates. You put in your old URL as the find text, the new URL as the replacement, and save. Do this for each style.
