No. I have been continually advised of just the opposite by the vBulletin support staff. They keep posting the usual about re-uploading all files in ascii mode and only the image files are to be uploaded in binary mode.Comment

Macro, given the sheer number of users using vB4 and the non occurence of anyone else reporting this bug I would hazard a guess the problem lies either with your method of FTP'ing files, or your web host.
If you have shell access to the server then I would recommend you upload the zip file via FTP and then shell into the server.... unzip on the server directly in place... this will ensure the files are ok.
I would personally stop looking into php script errors because I cant guarantee you are wasting your time..... the search script is solid, trust me.... the problem is elsewhere.Comment

Strictly speaking, non image files should be in binary and php files in ascii... to be honest I never think about it as my FTP client handles that natively.
Can you email the zip to your web host and ask him to unzip the upload directory in place?Comment

This issue has been resolved.
I created a custom php.ini file with the following entry:
[suhosin]
; Misc Options
suhosin.simulation = OnComment
