[CMS] How do I set friendly urls (Mod Rewrite Friendly URLs) for the CMS only?

I want to change the CMS urls, with .htaccess file.

when I chose Mod Rewrite Friendly URLs it changes the whole site urls without even having anything in the .htaccess file.
what should I do in order to change the CMS urls only?
