Computer Chat Addon Domains are trouble

This isn't really a server or hosting issue, nor is it php related, so I'm sticking it here ^^

Anyway, I have a friend who I'm lending some space and bandwidth to for his site. Wanting to be a bit more official looking, it now has a domain attributed to it that I did with a few clicks through CPanel.

Whenever I view the site at domain.com it shows up perfectly, however if I view domain.com/folder it'll show up as sub.domain/folder instead. What am I doing wrong.

It does this to me too sometimes. Also in the error page it lists the domain as sub.domain.com instead of domain.com.

I'm not sure why it does this, anyone have a solution out there?
