Is there going to be the option in vbulletin to add super moderators to categories only? Instead of the entire forums? I have mods I want to add to all the forums of a category, but don't want their names to show up in the mod box. WIll this be implemented?

Not in vB 3. However it could be in a future version.

How about an extra setting in the moderators settings/permissions, whether a mod will be visible or not in that specific forum?

Yes, this would be very nice... why can't this be added? My problem is, I have mods who I want to have access to many forums, but don't want them to show up on the main page cause it makes it cluttered and also the mods I want to add aren't really forum-specific, but more of a "Super Mod"... but I don't want them to have access to ALL forums. I think it would definately be nice to have the option to choose whether or not mods are visible.

I understand and I agree with that, but I don't even see any hacks out that do this or I don't even know how to do is manually, without actually removing the entire moderator collumn which isn't something I want to do and that would defeat the point of my "plan" anyways... this also doesn't seem like that big of a thing to add, but I know that every little thing ads up. Hopefully the programmers will atleast consider adding this in a later version of 3.0. I just find that hard to believe, cause they haven't added a new feature to vB 2.0 in a long time.

It will be considered for a future version of vBulletin 3. Ie 3.0.1 or something along those lines.
vBulletin 2 is reaching the end of it's life and no new features will be added. We are trying to bring development of vB 3 to a close as well so that we can get on and release it.
I too would like that feature as I have a number of uses for it on my client's forums. Perhaps a hack could be developed (I might even make one! It shouldn't be very difficult).;

Well, maybe there should be another choice, like visible in subforums, too?

This would probably be fairly simple to add (just include a not-visible field in the moderator db table...) I'll take a look today to see how much of a pain it would be to put this in.
Not promising anything though.

Well, maybe someone wants a mod to be visible in a forum, but not in its subforums or the other way?
