customizing ALL vB code.

Is it possible to customize ALL of the vB code? Even the urls?

I would like to add something like onClick="remote=1" to the links to work with some ad networks.

I think that you would have to hack the code to do this. Look at approx. line 190 in global.php in the main forums dir.
