How do I remove these from showing? I have threads that were deleted but still say they are there.

What happens if you go in to maintenance and use "Remove orphan threads " etc.?

I tried that and they still stuck there.

Try rebuilding the thread and forum counters in that order:

Admin CP -> Maintenance -> Update Counters
