Diff between IE & Firefox after 3.7.1 upgrade

We've just recently upgraded to 3.7.1, using Filezilla to FTP upload, detecting ASCII/BINARY on auto. Had problems with images so re-uploaded as BINARY. Now having a few other problems, incl IE not rendering some images while Firefox does and "security mismatch" errors. We've now re-uploaded PHP, HTML, JS & CSS as ASCII but haven't fixed things.

Should we repeat the upgrade procedure or is that likely to cause more problems?

Just to add more info to the last post, on the member's profile page, Firefox is displaying the 'Visitor Messages', 'About Me', etc tags fine. IE doesn't and the problem seems to be that IE seems to hit
<div id="profile_tabs"> and stop cold - while Firefox expands into
