My question is how I can make a backup of my existence database without including hacks/mod because I want to make clean upgrades.
Is by disabling plug-in and products than making the backup copy or there is a different way.

In short, you can't.
You could install a new copy of vB to a new database, then use Impex to import the old data to the new one. Please read the online Impex import instructions here:

Note: This *will* change all your existing user, post, thread and forum ID numbers.

Iam not that expert in ( Impex ) also I do not want to change user, post, thread and forum ID numbers.
How about installing a new copy of vB to a new database and then revert all templetes
wiil it help to delete mod/hacks specially old ones releated to 3.0.X.

The only way to remove all traces of your hacks annd mods is to reupload all the vB files, revert all the custom templates, then manually edit the database to remove all the changes made by these mods.
The latter is a real pain and could result in the database being broken beyond repair.
