Upgrade from 3.0.1 to 3.6?

How difficult will this be for me? I do have a few modifcations.

Your modifications most likely won't work with 3.6, as this has a lot of code and variable changes.
Other than that, upgrading itself is fairly easy, and simply a matter of uploading the new files and running the upgrade.php script.

Do I have to manually upgrade each version up? Or can I just go from 3.0.1 to 3.6?

The upgrade scripts take you step by step through the changes from each of the versions from where you are to the version you are installing. If you start on a 3.0.1 version board, it starts upgrading to 3.0.2, then 3.0.3 etc, until you get to whatever the version is you are installing. If its 3.5.4, you end up with 3.5.4. If it's 3.6.0 Beta x, you end up with 3.6.0 Beta x.
