I've imported from 3.0.7 to 3.5.4 and most everything worked fine.
But my users often linked to other posts in posts with urls like showthread.php?t=2334 but now the threadid's are different in the import so all the links are not correct anymore.
Is there a way to fix this?

There is no way to fix this I'm afraid. Sorry.

is there a way to reimport everything so that the links work again?
Otherwise I must say that this would be terrible!

No sorry, not by importing. The threadids, userids, postids and forumids will all be different.
You could have upgraded instead of importing.

http://www.vbulletin.com/forum/showthread.php?t=178161 Jerry is working on it, if theres not a vB version I'd request one.
Edit, old vB threads won't work too well.. since its the same request and whatnot :(

Ok.. if I will upgrade: what do I have to do?
I have two forums set up:
--> The Old one with 3.0.7
--> The New one with 3.5.4 with all the template modifications and plugins
What I did first:
Imported everything from Board 1 to board 2 via Impex
--> Wrong solution
What to do now?
I have a fully customized 3.5.4 board which includes template modifications and plugins. if I do a regular upgrade all this will be lost.
How can I upgrade that all the changes to the forums stay and just the posts from the old forum are upgraded?
-> is there a way to do this?

There's no way to do that, you'll have to upgrade, and then apply your modifications.

oh boy...
how does a regular upgrade procedure work then? Don't people first do the implementation and the customization and then switch boards?
how about upgrading the old forum in a "naked" vb3.5 and then copy the tables with the threads and posts to the new one?
Imho this is a simple upgrade process:
1. Implement the Software
2. Do customization
3. Import the Data from the old version..
but this doesn't seem to work that way... unfourtunately.

It does, but not the way you want it to.
You can re-install the plugins eaisly, don't need to use new files, and can also download your customized style and restore it.

ok, how is the procedure...
Board1: Old board
Board2: Board with all the implementations
1. Upgrade to a naked vB Installation of Board1
2. Export the Style of Board2
3. Export the plugins of board2
4. Exprot the Phrases of Board2
5. Export Forum Settings of Board2 (if possible)
6. Import Template, Plugins and Phrases to Board1
Should this work...?
I have many edits in the phrases and many in the templates.
