Problem with certain files!

OK, my site was hacked and he replaced many of my /includes/* files with HTML and I replaced most of them. But, he changed 5 of the functions files into directories and I cannot delete them any way. I tried to overwrite them, rename them, delete them, etc. but nothing works. I tried through my cPanel and FTP but nothing works. I seriously need help ASAP. Can anyone help?
