First off, thank you for building this system. I've been praying, and begging for a replacement to my UBB setup for the last few years which would allow the customization and MySQL interface that you built from the ground up. The author never heard my requests...
One thing I would ask you to consider is this. On UBB, you have one set thread order per site. My users are constantly hounding me because some prefer default order, some would prefer reverse order. Since this is all PHP and MySQL, is there ANY way you could make "thread order" a definable flag in each user's record so that they can get exactly what they want?
