Ok, suppose you have two purchased licenses for two distinct boards. However, you're wanting to run many (if not most) of the same hacks on both boards. Can you use the same code base for both boards or do you have to apply the hacks seperately to each distribution?

I might be wrong, but my understanding is that each license has its own set of files, and that they need to be kept at their respective sites. Therefore, the answer would be that you would need to apply the hacks seperately.
Thought don't quote me on that :).

Well, the files are going to be on the same machine, and I might at some point write a bit of code to set the DB definition in the config file based on the URL requested for the page in the $_SERVER variable.

A vBulletin license is not per machine like Windows XP, but per URL.
When you download a set of vBulletin 3 files, you are downloading a unique set of files. They make look the same, but each file has your vBulletin license encoded into it therefore making it different.

Yes, but the authenticate.php file is the only time that makes a functional difference.

There is also the matter of the calling-home function. Jelsoft will detect two active boards using the same license, and they may terminate your license for doing so.

This has been disscussed before and IIRC it is fine as long as you have a license for each domain. You might want to let jelsoft know ahead of time that both copies will run on a central set of files.
