Building my own server for my vB site. What Linux distro is best to run for a web server?

Alot of people use Fedora Core 1, 2, and 3

I use slackware or redhat9. You might also consider freebsd. It's pretty excellent as well. Fedora isn't even an option in my opinion. I pretty much agree with this person's view on fedora.

Im using Red Hate Enterprise 3

The OS Does not matter so much any more as long as the webserver gets along with php and mysql runs :)

What is the differences between Linux and FreeBSD? Do they share a similiar file arrangement?

I'm partial to Windows and IIS. Never had a problem. Use to use Redhat or FreeBSD. Switched to Windows and have never looked back.

2.6.x is the kernel, not a distro :p
